I would imagine they are going to earth to basically rule over them and reproduce. Their ultimate goal is to repopulate and rebuild. Leaving Mark alive was some pretty heavy plot armor.
I felt like it was more emphasizing that what the Viltrumites should have realized all along about Earthlings. That Mark represented what could save their whole race. Nolan has gone to hundreds of planets to find suitable mates to make viable offspring. That was his whole mission so it seems like a little bit of a disconnect that they didn't realize sooner the value of humans. Maybe Thragg couldn't realize that until after viltrum was destroyed though. Him sparing Mark was, to me at least, more symbolic. He can kill Mark at anytime but Mark represented their last hope. And even for a Viltrumite that's hard to kill.
Speaking of Nolan and his mission, you'd assume he'd be catholic or a polyamorous Mormon you know. He loves and leaved them all and wanted offspring, you'd think he find one of the Duggar girls or something.
